Als Leiter des "Team Zissou" reist der berühmte Ozeanograph Steve Zissou auf der Suche nach Bildern für seinen neuen Dokumentarfilm durch die Meere. Während einer Expedition wird sein bester Freund Esteban von einem Jaguarhai verschlungen. Entschlossen, den Tod seines Gefährten zu rächen, beschließt er, die Verfolgung des mysteriösen Tieres aufzunehmen, trotz des Widerstands seiner Besatzung und vor allem derjenigen, die als seine Drahtzieherin gilt: seiner Frau.
